Manuel Akanji, who was born in Wiesendangen, began his youth career with the local club. In May 2007, Akanji switched clubs and became a member of FC Winterthur’s youth squad. He began his career with their Under-18 squad and afterwards with their second team. He was in Winterthur’s starting eleven in the 2014-15 Challenge League after appearing in two games for them the previous season.

Akanji confirmed his transfer to Basel for the 2015-16 Super League season on April 15, 2015. On September 26, 2015, he made his Swiss Super League debut as a substitute against FC Lugano.
